The short version is that a Stocker is limited by 9" wide slicks, un-modified body including wheel tubs, no trans brakes.
As for the engine difference, a Stocker is limited to stock lift cam with stock type lifter for that engine and stock rockers too, where as a Super Stocker has use of any valve train, generally radical roller cams with billet rocker systems. The Stocker is supposed to use factory "un-ported" heads and intake manifold where the SS get highly massaged heads and any intake, but they both have to use the factory carb for that combination.

Whatever differences there are now won't be there in 4-5 years the way the rules are being changed and ignored.
