On my 85 Mustang, I did not actually cut the tunnel out, I split the tunnel along the bend where the drivers side of the tunnel met the top of the tunnel, bent the side back so it was straight up, and welded in a strip about 3" wide to fill the gap. These cars had narrow manual transmissions with internal rail shifters, so when you install a transmission that is wider, and uses external shifter linkage with 3 rods and a high mounted shifter unit, it really eats up the space.
