Intake gasket sealant

Currently having to run 2-intake gaskets together per side for intake to fit correctly. Pulled intake for cam change and found evidence of rust on intake rails near water jackets. No evidence of rust near intake runners or in the oil. Appears to be leaking to the exterior. I was out of silicone at time of build, so I used semi soft permatex. Not only did it leak, but was a pain in the butt to clean intake rails. Need suggestions. Thanks
