Again, only 1 way to know for sure on your combination, and that is to test back to back.

On my stocker AMX I ran the factory base (your basic round tub) with a K&N 12" with the K&N pleated lid. This is with factory Ram-Air. With or without the filter set-up it ran the same. Since I live in dusty Arizona, I left it all on. Now that I'm in SS and run a taller intake, it no longer fits. Eventually I will find something that works.
For your single 4bbl HEMI, I would look at running a MOPAR "Coyote Duster" base. It is the largest base produced (other than factory MOPAR shaker) to keep heat away and it has a velocity stack shaped entry which should aide in airflow. These were the factory set-up on cars like 383 Road Runners, Super Bee's, etc. Year-One sells a fiberglass version for around $100. Since it is a mopar item you should be able to use it. You won't be able to seal it to the '65 scoop as it was not a factory deal. Or at least that's the way I understand it.
Was there a sealed scoop on those NASCAR HEMI single 4bbl cars? I don't know, it's been so long since I've seen one of those cars...

Jeff! According to Jack McCormack the hood scoop is legal with the single 4bbl Hemi and approved by the NHRA. The other thing that i forgot was that i have the MCH sheetmetal intake , so that means I only have the top of the choke tower to the base of the carb plus 1.25" clearence to the flat surface, i don' t know how much drop there is on the part you mentioned .I just hope my tank will get within site of those nasty corvettes in SS/DA, & SS/EA. Never know until you try ! I'll post results after testing, unless they really suck. Thanks to all who repllied,........ Later ...John Lang

What I meant was, if you are sealing the carb / air box or air pan to the factory scoop, it must be per factory installation and parts as assembled. If you choose not to seal the carb to the scoop, you can do almost anything you want using factory parts.
Example: If you had a '69 Road Runner with the RamCharger induction system, you could run that system. It must include all the factory parts. But you can't take the RamCharger system and place it on your '65 Dodge and have it sealed to the scoop. At least that's the way I understand it. I'm open for corrections...

With that limited clearance above the carb i'd use a base and filter and let the underside of the scoop become the lid.
