Most systems don't install an input shaft sensor. They use engine RPM, and a drive shaft speed sensor. Then, using the gear ratio in the transmission for each gear, they can calculate clutch slippage. It eliminates the problems you're dealing with. You really don't want a sensor and the attending wiring in there, for several reasons.
